I don't know if you already know this, but you forgot to pack a configuration.xml in the Windows version (and probably the other versions, too).
Also, it seems like there's some issue with the saving of the ini in the configurator. You didn't add back in the downcase string stuff in it, did you? Because when I put the original Glest configuration.xml and glest.ini files in with the configurator and saved the ini in it, it added duplicate entries in the ini with lower case names.
Btw, what d'you have to put in the shortcut to make it run properly? The installer didn't create the shortcut in the start menu like it was supposed to.

@Configurator: Silnarm mentioned removing it. It's not supposed to be included at all. Personally, I'd like to see a real in-game configuration, as most games have. Running an external program to change even the most basic things like resolution seems bad... The configurator will save the INI correctly if you edit the configurator's XML to reflect the INI's changes. As well, in order for the configurator to work, it must be in the same direction as the config dir, which can be set by adding "-configdir ./" after the full filename of the shortcut. For example I've included the image of how to make the links work at the bottom of the post.
@The shortcut needs to have the "start-in" field point to the installation directory, one folder up from the executables: Default: "C:\Program Files\glestae 0.3".

As you notice, the target has the path to the executable (enclosed in " ") with the relative path to the configuration directory (where the INI, etc; will be stored). In my case, I wanted it to be the install directory, which is one folder up.
You also notice that the "start-in" directory is the installation directory, which is vital to tell it where everything should be.
